I'd open a ticket with IBM. I have done PTFs applies but have no clue as how to change the status of one only from applied to superseded.

I suggest looking at the requisite PTFs. PTF SI39559 is a requisite for SI50159 (as is SI36213) and all these need to be applied at the same time if they are not on the system already.
If you have just installed a new product option, you should apply all the cumulative/group packages again to ensure all PTFs and requisistes PTFs are picked up.

We had a similar problem where the PTF groups would not install as part of a normal IPL. In the end we had to manually walk through each PTF and its pre-reqs manually applying and IPL's a number of times before it all cleared up.
